I'm looking at a Template in one of my books here and it has CR+2 but LA+4. So will the LA here on Black Marches be +2 or +3?

3.5 is the primary source for any disagreements

LA is used in 3.5, so it would be +3.

Indeed 3.5 is the primary source for disagreements, LA +3 it would be due to house rule which lowers LA of things with LA above +3 by one.
